1996 Honda Civic Ek3 E&S Auto to Manual
I was doing a swap on my E&S automatic civic
engine and transmission to a Sohc gearbox and
realized that the gearbox mount and bracket is a
total different line up from the automatic mount
and bracket. Has anyone encountered this
problem?

They are different. My friend had this problem and was able to fit the transmission only after he positioned the mount and bracket to align with the SOHC. I understand that it was a difficult job.
Does that mean i have to get some form of welding and drilling done to support the modifications?
Yes, he had to get a friend who knows welding to help him. They had to align the mount and the bracket, drill the holes and do the required welding. I don't know if there is a different process than the one he used. Wait to see if your question is answered by a CarGuru with knowledge or experience on the subject.
If i got them to custom a bracket with the same base as the mount for the automatic chasis with a plate like the manual chasis onto it with a hole, that should support it you think? (I sketched an image of how it should look some how)
I sent the sketch to my friend for reviewing. He thinks that it will work, just make sure that all the holes for the bolts are in perfect alignment. If for some reason you have to use a welding torch under the engine, be VERY careful not to set any fires. I am serious! Wish you can resolve this issue.
It will be taking to a shop known for customizing brackets & i will be taking the automatic mount for them to catch the alignment and give them the measurements on where the plate should be weld, if succesful ill post the creation just in case someone else needs it.(making two just incase the second needs more reinforcement of some sort) Thanks for your help!!
for future researchers...the manual tranny one has to be used
