I'm putting a bigger cam, bigger heads, roller rockers, more compression and
redoing the bottom end with better crank and keith black pistons.

Reflashing the computer would install factory settings. You could look into tuners so that you can customize things. You also may want to find a speed shop that knows what they are doing, getting a custom motor to run right is an art and requires a dyno.
