Is the car shuttering or is the engine sputtering? If it's just the engine it's likely because 2nd gear is the acceleration gear for the bug, you get the greatest change in speed out of it, and if your timing is slightly off that's where you'll feel it. So try a tune-up if you haven't recently. plugs, wires, rotor, cap, ect.... If the whole car is shuttering, does it loose acceleration when it shutters? You may have a few rounded teeth in the tranny in that case, but usually that will kick the car out of gear. If you have more questions try thesamba.com or another aircooled/vw fansite with a forum that you can ask questions on.
