wet floor/ rubber seals on undercarriage

I'm stumped. I have about an inch of water where the driver's feet touch the floor whenever it rains. I thought the windshield was leaking. I put newspaper all over the driver's side at different levels, taped from the dash to the window, seat to steering wheel. On the floor, I put one up under the gas pedal and one on the floor where the driver's feet touch the floor. Everything was dry except the floor. The water was coming up from the floor (I think). I have a hole in the carpet there because of water. This has been a problem now for 6 months but it's gotten worse. I looked under the car and there are little (1") round rubber seals. I don't know if these are the source of the leaks. What are these seals for and does anyone know what the possible source is for the leaks? I'm afraid the constant moisture will cause rusting in the floor. It's a 2004 Scion xB. Thanks to anyone who can help.

I have been trying to figure out the cause of my entire floor being saturated every day for the past month. I just kept blaming my boyfriend bc he tend to keep a very messy car thinking he spilled something else again that ran all over the floor. I guess he got tired of being yelled at bc he just had me come ceck our what he found under the carpet and padding on the passenger side. A GIGANTIC HOLE THAT ENTIRELY OPEN TO THE WEATHER ELEMENTS. So every time it rains and the car is driven, the rain water is splashing into the car via this hole that appears to be factory. I can be certain now that the smell that’s been making me sick and wheeze is black mold. He is currently checking to see if there are more holes under the carpet but what in the world was Scion thinking by placing random holes on the floor boards? I’m still researching to see if the hole is indeed factory and if perhaps I’m missing a plug or something that was once there. It’s a 2012 Scion XB. Any suggestions?
