After my son took the Throttle Body Unit off of the Intake Manifold and removed the "Restrictor" or Cup that was riveted to the throttle plate. I have since driven this vehicle with the "Service Engine Soon" Light on for quite a few miles.  Will there be any damage to the Engine?

I don't think you have anything to worry about unless he dropped something down the intake. The computer is just noticing that the restrictor isn't there anymore.
