When transitioning from deceleration to acceleration at low speeds, shifting is rough and I
occasionally hear a clunking noise. The vehicle has about 5,000 miles on it.

It needs to go to the dealership for warranty work. There may be a technical service bulletin regarding your issue. Best of luck with it.
