If you can't pinpoint where the leak is coming from, pick up a dye-pack kit at any auto parts store - these are little tabs you put around a window seal, so you can match what color dye (it's not permanent) is leaking in from it's corresponding location. If you're car is parked outside, take a few minutes and clean out all the window and fender channels, especially in the cowl area, they can get fouled with debris and cause water to back up. The heater box also has a drain (for condensation and outside water that migrates its way in), make sure the drain is also clear of debris.
