Needing ideas as to what would cause my 2000 Chevy Silverado to miss?

Recently had to have my transmition rebuilt and my mechanic noticed a miss after the transmition repair. The miss happens when the truck is first started but then corrects itself after a few minutes of running. So far he has replaced the battery and replaced the head gaskets, checked the hoses and belts but so far has had no luck finding/fixing the issue. Any ideas as to what the issue could be?
