A common leak in Town Cars is under the rear hood seal and cowl vent (it's where your wiper arm motor lives), the foam gasket is deficient and tends to leak. The water runs in under the carpet and can pool in the rear of the compartment, tricking you into thinking that is where it's leaking from. ------ http://www.lincolnsonline.com/tech/00117.html ------ there should be 3 drain holes from the cowl/wiper arm tray so make sure those are clear as well.
