2004 GP starts but says Starting System Disabled

I have a 2004 Grand Prix GT.  I lost the key last week and had to have a new
key cut by the VIN.  I have went through the programming procedure.  The
key will start the car and the car will continue running even once placed into
gear, but the information display says "starting disabled due to theft system".  
I haven't driven it yet as I'm putting some other interior pieces together and
waiting on a part, but it appears to be functional except for the error message
being displayed.  I cycled the key a few times through starting, shutting off,
restarting and it still shows the message.

The original key was chipped but is missing, which is what started the problems. The new key is also chipped and was reprogrammed using the correct method per GM. It must recognize it because it starts and runs, proper to programming it wouldn't allow the car to start. But, even after starting in continues to give the message that starting is disabled while the car is sitting there running.

Well, after a few hours this has resolved itself I suppose as the message is no longer showing.
