Misfire

I recently put a cold air intake on my car and there
is not slot for the MAF sensor on the pipe so left it
in the empty space where the stock at box used to
be upons starting it the idle was normal but when I
gave it gas it died and it threw a code of P0306(
misfire cylinder 6 ) and I only have 4 so I unplugged
the sensor and now it drives fine but it shifts late
and very rough any suggestions ?

Sounds like you got the wrong cold air intake. The MAF sensor should be in place. Also clean the MAF with MAF spray cleaner.

But why would it say a cylinder misfire that I don't have @rowefast?
The computer must have picked up a miss fire at some point in that cylinder. So there is no miss fire now? There are a lot of other reasons for a miss fire. The Mass Air Flow Sensor helps control the air fuel mixture. If it is dirty then the engine runs rich, and can miss fire.
Oh, I didn't put 2+2 together. So picking up the po306 code is weird. I don't know, but all I know is that MAF should be hooked up into the air intake tube. This is a major component for fuel adjustment.
