F150 harley edition into f150 4x4

I put a 5.4 supercharged motor into my f150 4x4
same year of trucks same motor just one is super
charged and was 2 wheel drive. Well I have both
wire harnesses but obviously one dont habe the
4x4 plugs and the other dont the super charger
plugs and intercooler plugs how do I make this
work to where my 4x4 truck will recognize the diff
engine yet still have the 4x4
