My car ran out of gas, it started after refueling but won't stay running, what could be the issue?

Have someone check your fuel pressure at the fuel rail. Check fuel filter. Running out of gas is extremely rough on a fuel pump. Many times the pump will burn up because of it.

Also when you let your fuel level descend to the bottom of your gas tank, you can end up sucking whatever debris has accumulated in the tank. Debris use to also come thru your carburetor when the tank ran out, but I think fuel injection eliminated or greatly reduced that possibility. Moral of the story. Dont let your fuel run dry if at all possible, and when your car does run to empty DON'T SIT THERE CRANKING IT IN HOPES THAT THE VAPORS WILL START IT AND GET YOU TO THE GAS SATION!
