Sounds like a solenoid in the trans, or perhaps the output speed sensor. You'll need a mechanic to diagnose this. The check engine light flashing means it is a more serious problem than just an emissions related issue.
Did you figure out what it was? Mine is doing the exact same thing and mechanic is stumped! PLEASE Help!!!
