2007 2.5L Jetta running rough at idle

My 2007 2.5L Jetta (with 5-speed manual) runs very rough at idle (almost to the point of stalling) and the check engine light flashes when the motor is cold. Once the temperature gauge reaches 50% (normal operating temperature) and the car is driven around for a bit the car idles perfectly and the check engine light goes solid. The car run's fine if I keep the revs over 1,00 RPM. I've been told by my mechanic that I have a small vacuum leak but I assume that it's not the problem because theoretically that would mean that the car would run rough at all RPM's and temperatures but I'm not sure. What could be the cause of this? I worry because when I let it idle rough I can smell raw gas inside the car.

When was your last tune-up, timing belt change and check on the actual timing? -Amy

P.S. It could also be the vacuum system.

Honestly it's been at least 17,000 miles since the car had a tune-up. I've never personally had the car tuned up. I'm going through some rough times financially and I just haven't had the cash to get the things done that need to be done with the car. But if I need a tune up I need a tune-up. I'm worried about damaging my catalytic converter.

This could be the metal seal on your vacuum pump, especially if you have a little bit of oil leaking under the engine. The leak goes away when the metal seal heats up and expands. When cold, it sucks in air and the engine runs rough. When engine is off and cools down, the metal ring shrinks and a small amount of oil MAY come out (not always). This is almost always the cause of cold rough idle with no engine codes. Fix? About ,$5 bucks and 20 minutes. YouTube for VW 2.5L rough idle or oil leak vids, tons of them there...
