Cyllinder not getting power, diagnosis?

I have a 2007 lincoln mkz and I have two cyclinders not getting power. I initially thought they were misfiring, but he took the little yellow thing with the positive and negative pokers to it and found out thaty there is just no power getting to those cyllinders. Coils and spark plugs were replaced to no avail. Car sputters while running. Mechanic said something about possibly being a problem with a power modulation chip and sent me to a Ford dealership for reprogramming. Just wanting to make sure that that's the problem before going to the highly expensive Ford dealership in my area.

How come he just didn't remove the spark-plug wires to confirm that it wasn't getting a spark?

Lot of things can cause a car to sputter when running. I don't know someone came up with the diagnosis that it was two cylinders. If you or someone was to take out one of the bad cylinder spark plug at a time, leave the ignition wire on it, and put the base of the spark plug against some metal part of the engine, and then have someome turn the key for a second. You should see if it really fires or not. If it fires you need another mechanic in another shop

Do not pull spark plug wires and let the spark jump to ground from the wire. This puts a huge load on the coil and could damage it. Do as ytlas said, pull spark plug or use an extra sparkplug, put it on the plug wire and check for spark that way. Be very careful as these newer vehicle have fairly high voltage out of the coils and can cause injury.
