Did it miss before you messed with it?
Do some simple checking. Use an HEI spark detector on each wire not firing and see if it fires the detector. Also, did you use Motorcraft wires? Fords are sometimes finicky when it comes to wires. Check the resistance of both wires on the offending cylinders and see if they are within Ford specs.
Double check to see if the plug wires are on the correct places on the coil and are routed to the proper spark plugs. It is easy to get them mixed up. Also make sure you understand which cylinder is which on the 4.0 engine as the manufactures use different cylinder labeling schemes.
Bob does have a point, which I forgot about, when servicing my daughter's 4.0 engine. Using Motorcraft wires for the tune-up I had to reassemble the wires connecting to the distributor in a certain fashion, as the wires were just long enough. Some wires, coming out of the clip which attaches to the coil, had to go over some wires and under others. The problem was the clip on the spark plug wire would not attach itself properly to the coil, causing a misfire. Check and make sure all the plug wires are properly clipped to the coil. If not, it will result in a misfire.
