Are the engine codes on both vehicle a "k"? If so both engines are are a 4.0 SOHC v6 engine. You will have to check the pin-outs on the 2004 vehicle and see if the 99 engine has a corresponding connection. If not, the engine will not run or not run correctly.
On the 99 explorer check and make sure the engine code is not an "X" which means the engine is a 4.0 OHV engine. It has about 40 less horse power.
