A short answer, yes. Flex fuel vehicles have alterations made to their fuel system and Oxygen sensors are different. The 4.0 V6 engine should swap out. Do you use E85 now, not many stations sell it in my area. You may want to check with a parts store to see if the oxygen sensors are different for the two vehicles.

I have a 3.0 non flex engine(standard gas engine), can I put a flex fuel engine in and it be plug and play
I think there will be ECU compatibility issues when you swap engine types like this.
