Shaking will most likely be tires either out of round or not balanced correctly. The clunk noise is from the drive line. Some times tightening the pinion nut helps, but sometimes getting the pinion nut too tight ruins the pinion bearings. I would say if the clunk is not too bad just live with it.

I own a 2010 F-150 which I purchased new. It had the clunk from day one for about a good year. Service Department could never find the problem. Finally I received notification from the dealership the factory had located the problem. It was unique to models where a two piece driveshaft was used. They had to replace a seal and use a special lubricant. That was three years ago and once fixed have not experienced the problem again. If you have a two piece drive shaft, check with the dealership. Mine was fixed free of charge.
