Need advice on what is wrong with my transmission

Transmission problems 1st through fourth gear and sixth. Fifth gear is normal
and does not experience the same issue, which I can't comprehend.

I had my clutch, flywheel, throw-out bearings all replaced, but I am still having
this horrible noise come from the tranny box that sounds like a box of bolts
were thrown in a dryer. I have no loss of performance issues or slipping of
gears, but the sound is unbearable. I can't come to believe that my
transmission is bad, but maybe it is. When the clutch is pressed the grinding
goes away and when the clutch is released the grinding starts, but as soon as I
reach fifth gear it stops completely.

You have bearings that have gone bad inside your transmission. Time for a rebuild.

And also just to understand, why is it that with the clutch pressed the grinding goes away and it also goes away only in 5th?

The shafts and gears within the trans turn when the clutch is engaged and stop turning when the clutch is pushed in. The gears are on shafts that turn on bearings. Some or all of those bearings have gone bad. 5th gear may be on a shaft with good bearings. The good news is it can be rebuilt.

If you drive it more you may ruin the whole thing so get it rebuilt immediately.
