No Power, CEL, Fixes on Restart

BMW 2002 E39 530i, 3.0 6-cyl, 260k miles

The Problem:
(usually) Starts fine, drives for 20+ miles @ highway speed. When dramatically slowing down (stop sign, stop light, etc) or coming to a complete stop, it occasionally becomes very shaky and won't accelerate despite high RPMs. Check engine light comes on. Pulling over and restarting the vehicle will USUALLY fix the issue, and the engine light will go off.

Sometimes, the engine light stays on after restart, but the vehicle will accelerate a bit better.

Additional info:
Not sure when the last time the AT fluid was changed. (purchased at 250k)
Autozone diagnosis (with computer reader): Misfire on a cylinder. [there were a couple more but I lost the paper, nothing major came up]
Oil has been changed recently.

Possibilities:
I've read online that it may be transmission, so I'll be having AT fluid checked. I've also read it could be the coils, or the injectors. Anybody think they have a more narrow spectrum? That is a lot of money in repairs.

Have you solved the problem? I have an exact problem! Rough idle, then drives fine but loss of power below 3000rpm (between 2000 and 3000rpm, I would say), restarting the car solves it. No error codes! It's a 2003 530i with 277k! Any idea?
