From what I've read the "S" designation for the Boxster stands for "Sport". Also, the Boxster S gets the larger engine: 3.4 L Flat 6 cylinder that makes 311 HP. There are likely some other extras that the "S" model offers vs. the regular Boxster. Can't speak on Porsche inventory in AZ as I live on the East Coast as well and share your concern for Hurricane Sandy flood vehicles. Best bet is to search Car Gurus using Arizona Zip Codes, if you're willing to ante up for the expense to have it transported from there.
S for sport and there's a BIG feeling difference between both. I drove lot of S and non S and for me, S is the only choice. I did a lot of research all around your country to find mine (I live in Eastern Canada). There's some good deal in AZ but the bests deals I found was from Westcoast (more choice, priceless and great shape). Anyway, when you find one (from anywhere): pay for a good PPI and buy one with proof of maintenance.
