I have a 2013 durango SXT have had it for over a year now.
Recently is has had a few recalls that have been taken care
of by the dealer.  The issue now is that it sounds rough and
sounds like its not shifting like it should.  What could it be?

Take it back to the dealer and let their mechanics find out. Do not mess with it unless you know what you are doing!
