Transfer Case or Transmission?

We replaced our transmission with a rebuilt transmission almost two months ago.  The check engine light was on after installing the rebuilt transmission and we had an occasional hard shift when going into 2nd gear and sometimes into 3rd gear.  My boyfriend was driving it to work this morning and it made a clicking sound and acted like it was put into neutral.  He revved it up and the clicking sound went away but it wouldn't move.  He was going 35-40mph when it happened.  He says the transfer case switch goes into 2H and A4WD, the indicator light flashes in 4HI and the switch won't go into 4LO.  It goes into gear but it just sits there and revs up as if it's in neutral.  I can't recall right now what the exact error code was when the check engine light came on but I know that it was a slippage issue.  With everything being said, what could be causing our problems?  Is it the transfer case, the transmission, or something else entirely different?

He hasn't had time to check the fluids yet since he had to be at work. I know we should never assume anything but we assume the fluid levels are good since the transmission was put in a little over a month ago and we haven't seen signs of leaks. The transmission is under a 6 month warranty. We drove 3 hours to get it but hired someone closer to home to install it after having 3 bolts rounded off on the exhaust manifold. Needless to say, we're kind of hoping it's not the transmission because, even though it's under warranty, I'm afraid we'll have to pay someone to put it in again.
