Bought cpo 2016 bmwx3 sport 35i
At 39,000 miles problems w engine
dealer found putting in cylinder after
changing dme module and several
other changes. What would cause

I don't think that (pitting) could be true, and I wouldn't worry if it was. What they saw was probably carbon. I would also think this engine has a warranty whether or not it's the original or a replacement . The cylinder walls can be viewed through the spark plug hole with inspection camera if it becomes necessary.
If there is pitting in the cylinder walls the metal alloy may be faulty. Either that or you let the car sit for a few years and the cylinder walls rusted. I would hit up BMW for a new engine.
