I had the same problem with my 2005 Honda Accord Coupe EX. I had both the master power window motor replaced AND the passenger side power switch. Sit in the driver seat, open and close the driver door, then manually lock and unlock each door. Meaning actually push each lock button down and pull back up (I have a 2- door.) Then repeat. Put key in ignition and turn on to "II" ( this is where your dash lights should come on but not the engine), immediately press the lock button on the fob, then turn off (to the 0). Do it again, repeating this four times, on the fourth time press the lock button TWICE then turn to the off position (O) and take the key out. At this point the Fob should work. Mine did!

Had the same problem. The 3rd answer provided by Mat worked for me. You need to have your old switch: https://www.cargurus.com/Cars/Discussion-t19484_ds555817
