whats wrong with my 2004 unlimited

I had battery issues, removed the batteries to charge and check to see if they were bad I had one bad battery so I bought two new batteries, the jeep sat for about two weeks befor I got the batteries installed,and now all the lights com on as far as the hood and cab instuments and the like, engine cranks but will not start.

Sounds like a fuel issue. It's possible you fried the computer too, while installing the battery (although not too likely) Spray a little carb cleaner in the throttle body and try to start. If it tries or starts and cuts right off you have a fuel problem.
