Swapping 99 mustang gt with a 04 crown vic engine

I am replacing my 99 mustang gt motor since it  
blew with a 04 crown vic interceptor 4.6l motor. My
question is I have the whole pulley system on the
04 c/v engine and I saw on some threads they say
I have to change out the timing cover because the
pulleys don't line up .are they saying if you don't
have the long block interceptor motor with the
pulley system already on it then you would have to
or do I still have to even with the whole pulley set
up on it?

You might be able to swap the necessary parts from the 99 GT motor. Front cover, pulleys, oil pan (if necessary).

My pull won't Line up with other pully,they keep giving me long shaft help need short one
