the egr return pipe along with one out of the two converters get extremely hot?

i just did a engine swap on a 02 v6 lincoln ls new plugs new coils.as i was driving the car i smelled a foul smell so i pulled the car over looked under the hood the the plastic tubing that is connected on top of the egr valve had melted due to the fact it made contact to the egr return pipe i brang it back the shop to diagnose the issue one of the cats are completely cool and the other is extremely hot no check engine light has come on so far the only thing that i notice as of today is when i come to a stop light the car is rough idling but its not constant it does it now n then....
