Why will car not start after replacing engine

Put another motor in and now it will not start, turns over, just won't start without a good bit of help. Have to turn the switch back and forth several times and have someone under the hood press the throttle, all while hooked up to a jump box, battery is good, starter is good and car runs good after it does start, but can't just turn the key and start it.

Has one practically brand new and no codes. Replaced thermostat, and seemed to help a lot, now when it starts it runs really rough. 2 of the cylinders aren't working, tried switching coil packs, same 2 cylinders not firing. Any ideas on what could cause the cylinders to not fire, spark plugs are new.
Check all coil first and make sure first that coils are working

Sorry I didn't make it clear, already checked them, It's not the coils
If know spark pluge good coils spark good.still 2 cylinder not working ?plz do compression test it's easy each cylinder check is it compression is good?
