I had the same problem in my 2003 Mustang v6. I got it diagnosed and the mechanic found that something in the car was pulling too much energy from the battery and was killing the alternator, the result was a car that wouldn't start. In the end I got new wiring and replaced the wire harness, after that I never had the problem again.

What is the battery voltage with the engine running? Have the mechanic talk a load reading on the alternator output with his clamp on amp meter.
