Removed cat shop made muffler
pipe schedule 40 down both sides
runs rough backfire constantly
worse when accelerate

The ECU needs to be tuned to a custom exhaust, and you can't really tune a factory ECU, you may have to go to an aftermarket one. The ECU is expecting some amount of backpressure, and is relying on O2 sensors to dictate the air/fuel mix, and without knowing exactly what you did, your intake and exhaust were bound to have some issues.
