I've found 2 cars both the same model and
year. 2006 Nissan Altima SE R. One with 130k
miles for 5990. One with 88k for 8500. The first
one is black with stock rims and has a clear
title. The second one is red with custom rims
and also a clean title. The question is is it worth
buying?

I'd be leery of the rebuilt title, this car was likely bought from a salvage dealer (like Coparts) then rebuilt. You have to have a lot of faith it was done properly. Depending on your state, you'll have get the car inspected to get it registered (they'll look for stolen auto parts, proper VIN). The one with the rebuilt title might be from a flipper. A motor vehicle record check (like Carfax) could save you some grief before buying.

1000% stay away from the rebuilt title. The miles are not worth it. Carfax it in the BETA stage of service records for cars. It's becoming more popular with repair shops so more are signing up to have their data mined. www.mycarfax.com you might find more info there. Its obvious they were hiding the rebuilt title because they were asking full retail, what else were they hiding.
