The key was stolen and ignition was busted out, so I replaced the ignition with one from the junk yard. The car still will not start.

It's not going to start unless you have the corresponding key from your transponder input. Sounds like something is missing in your description of what happened because unless you report this to the police you can't claim Vandalism on you insurance ... and this can be a costly repair.
