I am going to gues and say your multi- function switch is bad. Try wiggling it with the brake pedal depressed and have someone sand at back and see if lights flicker

I had the ghost in the wires, I ended up plugging trailer lights into the trailer plug which still worked fine. Funny it was only my brake lights that did not work, I replaced fuses, bulbs, brake swtch. I have aux trailer lights with the mag base. plugged into the trailer plug. works ok this way , it is not right but works (Harbor Friehgt on sale $10)
