auto was driven thru a flooded area, stalled out; would not start; had motor replaced by mechanic but now for the first time ever starting problem intermittenly on a 2002 mazda protege; problem?

bought vehicle in 2004; NEVER any problems, now have cranking issues intermittenly after motor replaced by a mechanic; what could the problem be? Is it possible motor installed wrong?
