"Cranking" is the starter motor works but engine won't fire - is that the case here? If it is not cranking, then that problem will have nothing to do with running out of gas or being fuel starved due to a plugged fuel filter. If it does in fact crank but won't fire, then I would replace the fuel filter. When you ran it out of gas, fuel pump likely sucked up all the gunk in the bottom of the tank and hopefully it's jammed up the filter. The pickup screen in the tank may also have gotten gunked up a little but that's a little harder to clean. Confirm you have proper fuel pressure, if you don't own a tester most auto parts shops will loan them out. A service manual for your vehicle will show how to test it.
My guess would be that you regularly run the fuel tank below 1/4 and have ruined the fuel pump. Certainly there could be something else causing the issue.
