1999 Subaru Engine Swap

Hi,  I have a 1999 Subaru Outback Legacy, 2.5L, manual transmission that
needs a new engine.  I found one that matches except for the fact that it
came out of an auto transmission.  Will this work? My mechanic says that it
shouldn't be a problem.  He says that the flywheel might have to be
switched.  I've heard too many horror stories about getting 99% done and
then finding the one thing that doesn't line up and don't want to do this if it's
not worth it.  Thanks!!
