A lot of problems with this vehicle

Bought in 2009 with 98,000 mi. In 2010 had a tune up done which cost me $1200. In 2011 had
something wrong with the front tire bearings replacement cost me $800. In 2012 the suspension went out
that cost me $1300. And now in 2013 check engine light is on took it in and mechanic told me it needs a
new engine cover or something like that. Cylinder 8 and 6 misfiring....going to cost me $4,200!!! not sure
what to do!!!

There is much here that hasn't been disclosed, such as did you buy this car originally? Do you have a copy of the service/maintenance records? What are the trouble codes that the CEL came on because of? we may be able to help you. new "engine cover"....aren't those a plastic shield? two cylinders misfiring? sounds like a coil pack, but do not know for sure because there was a lot of belly-achin' about costs but no data we can gather from what you've told us. Please tell which trouble codes were activated, have my suspicions about coil packs...now they're tryin' to sell you an engine? please get a second opinion, we'd give it but aren't being entirely forthcoming with the info~

oh, yes you got it at 98,000, did they give you any service records? an owner's manual (some people keep 'em, for why? I dunno) because "tire bearing" doesn't make sense, but wheel bearing does...A good, reliable service tech will clean each bearing in a safety-kleen tank running the paint thinner and blasting them clean...then repacking them, rather than charge you up the yin-yang to replace them~ There are many grey areas when it comes to auto repair...and perhaps you've been taken advantage of for your lack of automotive knowledge~
The Judge has a point, "Engine cover?" I call that a hood, no sarcasm intended. For $4,200 you could get a new engine and more. I am making an assumption that you mean wheel bearings, and $800 is far too much to pay for replacing the two of them in front. We will be as helpful as possible, we are not blowing you off LCM1, but I agree: they saw you coming. And it is nothing you did wrong, only didn't get a second opinion. Go to a large parts store. Ask them to scan your OBD, they will do it free. You will get codes: "P" followed by four numbers, (P1111 for example) write them down and bring them back here, one of us will be happy to help you decide what to do next

Judge Roy what was the final issue? How did you resolve? My 2009 truck has rough idle in drive and in neutral but no error codes on computer???
FORD IS CRAP!!!! EVERYONE I KNOW THAT HAS FORD HAS SIMULAR ISSUES OUR NAVI STARTED SHAKING AND WE DID A TUNE UP AND IT DIDNT STOP WE CHANGED COILS NOTHING NOW THEY SAY ITS A FUEL SENSOR ANOTHER GUY SAID IT WAS THE MUFFLER ANOTHER GUY SAID IT WAS SOMETHING TO DO WITH TRANSMISSION, MY HUSBAND IS TIRED OF PUTTING MONEY INTO IT!! HE THINKS ITS JUST A MONEY PIT BECAUSE NOTHING HE HAS DONE IT HELPED OR STOPPED IT AND IT JUST GETS WORSE. SO ANYWAYS THANKS FORD NOW HE HATES YOU AND WILL NEVER EVER BUY ANOTHER FORD AGAIN.
My 2004 navigator had the same problem, took to the dealership and they replaced the plastic vacuum line. Problem solved runs great an cost was $300
My '06 Navigator is currently sitting in my garage...where it will continue to sit for who knows how long. Way too much money has been stuck into it. All 8 spark plugs and coil packs costed me about $1600 to have replaced. Now, one of those plugs have "welded itself" into the cylinder head, requiring the cylinder head to be replaced. So that will be another $1500. That's the quote after being quoted "at least $600" just to change an aftermarket spark plug. Not sure how many miles that you have on yours(and yes...I realize this post was from several years ago)...but it may be best to just say goodbye to it. I've decided to just let it sit for now and buy a new vehicle.
I bought a 2007 Lincoln Navigator from Doral Lincoln in Doral Florida and let me tell you, this has been the worse vehicle I ever owned. Ever. Needed a tune up, plugs were glued in the head, had a good mechanic who knew how to soak em out, took 3 weeks... was running fine after but then took it to Fairway Lincoln in Savannah for an oil change, they saw that the oil drain plug was stripped, did not care! 3 months later, developed a tick. Drove it that way for about 5k miles until I finally saved up enough money to take it back to Lincoln to addres that issue, was handed a bill for 3960, don’t know why they isn’t just make it 4K!!! Anyway, my mechanic went in and changed the rollers and lifters out which fixed the tick but now there’s a wrench symbol and a check engine light on and it has no power. Endless leaks... heater hose... power steering.. I could go on and on... Lincoln deserves the karma it’s gonna get and I’ll NEVER get another Ford product. Terrible service especially at Fairway. Don’t buy any Lincoln or Ford, nothing but a money pit and they build trash!
Another thing... back heat went out at 80k... ac went completely out at 120k and I forgot the 1k I spent two yrs ago fixing the rear diff leak!!! Lincoln should be sued for this large contraption. Never ever again!
every vehicle manufacturer has its good years and good models as every manufacture has it lemon models and lemon years. THATS EVERY VEHICLE MANUFACTURER ! according to carcomplaints.com the 2009 Lincoln Navigator is their best year and a very very good year. I will never buy a Chrysler, Ford, GM, etc etc etc has been applied to all manufactures
