Are they pulling my leg?

I have a Maxcare warranty that pays 100% for my transmission.  The
dealership is telling me I may still owe $100-$200, is this customary?  The
service advisor claims that it may be nothing but he wanted me to be prepared
just in case there are taxes, etc. To me 100% is 100%!

Thank you for your answer...surprisingly enough I read the warranty prior to coming to this forum (imagine that...*rolls eyes*). My issue is, they are purchasing the transmission and paying for a specific amount of hours for labor totaling $5000. The dealership is saying that it's going to cost more than that because they need more labor hours.
