I had the same issue and after removing the carpet entirely the problem was corrected and fixed. 1. Open hood and look on the passenger side at the firewall where the heater box is located. 2. Remove the slotted plastic cover that allows air to enter the cabin. 3. There is a leak under the box and will need a replacement gasket. 4. Leaves sometimes gets in the basket clogging the drain and will overflow into the interior soaking the floor to the rear floor. 5.

This is a common problem on the Town Car, unfortunately. Had the same issue on my 2005, and found a bunch of water under the front passenger seat. Had to remove the seats and the entire carpet to get rid of all the water. There are several videos on YouTube that explain how to fix this yourself, here is one of them: https://www.youtube.com/watch?v=tYHikiM1e88

I have an 06 TC. I had all the leaks I took take . The sun roof drains, leaks from the the box on the passenger side and from the hood cable and accelerator cable on the driver's side. I went through the wheel well on the driver's side popped out the clip and pulled the wheel well back. Everything was right there. Sealed everything up. I gorilla glued a small pvc elbow onto the drain hole above and turned it into the fender. That solved that side. The passenger side i took that box out cleaned it up and resealed it with a lot of silicone (don't be afraid to use it). I used an air line for the sun roof drains ( they were not that bad). I also put a screen across the whole cowl glued it down . I don't know how that will play out ,but we will see . I was at the point of DONE WITH THE LEAKS. Beautiful cars you just have your maintenance issues. Good luck hope i helped.
