i had the same problem with an 1997 f-150 5.4 went crazt trying to figure it out gave in took it to a shop only to find out it was my head gasket. not saying that is what is wrong with you're's but give it a look if you are not sure
were the cam phasers causing a misfire? If so maybe one of the catalytic converters got damaged from a misfire and is blocking some exhaust flow. Other thing off the top of my head would be to ask if you got it back in time correctly?

i had taken it to the local shop a guy there did all the work on it after i got back in it ran like new so im not really sure what he did other then changed the cracked head gasket. so again im not sure if that is whats happening with your's. maybe give it a look over down there. hopefuly u get it back in perfect running order.
Did you ever get this fixed, I have the exact same problem
