Can a regular 5.4 in a 2006 F150 be swapped out to the
5.4 flex fuel engine out of an 2007 F150?

Yep, sure you can. But if your regular gas engine is still good the expense is not worth it. But can be done. See this: "It could, but why would you want to? Fuel mileage with E85 is significantly less than what you get with gasoline, so you're using more E85 to go the same distance you would using gasoline. http://www.f150online.com/forums/v8-engines/283946-04-5-4-liter-flexfuel-conversion-possible.html

The flex fuel and gas engine are about the same as far as internal components, if you use your non flex fuel injectors, sensors, and bolt ons it should work okay.
