My mustang cobra was recently hit by
another car.  The repair shop is having
trouble finding parts.  They r going to put
an after market back bumper skirt on it. My
question is does this decrease the value of
my car??

It won't decrease the value, the Carfax report however... If they stick with NOS or OEM you'll be fine. I don't think anyone would ever know the difference, so long as their underlying repair work is good.
