Can the battery going dead in a remote keypad cause the windows to stop working and not be able to open the trunk even with a key?

Yes it can because of the programming. Either bring it to a dealer and get fob re- coded. Or try this it may or may not work but worth a shot go to passenger door and lock and unlock the passenger side. Its weird I know but some reason it re- programs them. Good luck

Sometimes when the car battery is low on juice, it will prevent the locks from working correctly, so might want to check your battery to make sure you don't have a bad cell or some other problem with it.
