Check a diagram and see if the blend doors have an electric actuator. It's a small electric motor (made of plastic the size of a cigarette pack) which moves the door to the proper position. When one of the cogs on the gear breaks, you get the thumping noise as it turns . Very common problem on early and mid 2000 explorers.
