The boy some put a stick shift out a 94 cavalier in
his 93 cavalier. Now he has no gears.
  Should the shifter arm be in a certain position
when reinstalling

Based on my experience working on semi trucks, yes, the shifter stick has to be inserted into that cog/slot in the top of the transmission. It's sort of tricky but you can feel resistance when it's in right. Then put a bolt or two into the cover plate and see if you have some gears. Then finish bolting it down. I hope this helps.
