Which actuator did you replace? There are 3 in the dash for the Heat/AC, two blend doors and one recirculation door. The recirc door moves every time you start/turn off car, and is likely the one causing the problems. It is all the way to the right (passenger) side of the dash, the two blend doors are on either side of the radio near the center of the dash. The clicking can be caused by a bad actuator, OR it can also be cause by a jammed up door, take the actuator off and try to swing the door by hand and see if it moves freely.
