I'm not sure but could an exhaust leak mess with the exhaust sound
The 4.6 can have an exhaust gasket blow, causing a ticking sound. I've had a blown exhaust gasket on two 4.6 engines. One on my '06 Mustang GT and one on my wifes Mercury Mountainer. Most likely that's the ticking sound. I'd take it to a Ford dealer service department or another well know mechanic to have checked out. The factory gaskets are very good so if that's the problem, upgrade to a better gasket. I really don't believe an exhaust gasket leak will cause a mellow tone through your mufflers. Might put your hand at the exhaust tip with engine running and see if you can tell if the same exhaust pressure is coming from each side.
